How would I go about setting up a material making alpha channels work with out using an opacity map.
Or even if I have to, I want the models to shadow the alpha channel, but usually it just shadows the plane.

save the render as .tga format, take it into photoshop double click the image and turn it into a layer, click the channels palet > click the bottom layer called alpha and 'load channel as selection' go back to the layers palette and click on the layer, select > inverse. hit delete. background is gone.
