How do I subtract the small box from the large box?
So there is a hole in the big box?

several ways...

the way you seem to be edging toward is using a boolean. select the big box, go to create>compound>boolean. click 'pick operand b' in the boolean rollout on the right of your screen, and select the small box. then play around with the different subtract options... in this case you would use 'subtract (B-A)' i think.
i generally try to steer clear of using booleans in max though, they can get very messy at times.

the better but more time consuming way to do it, would be to right click the large box (delete/hide the small one) and convert to editable poly. then select the polygon (face), then in the rollout find 'inset' and enter a distance (the length/width of the small box), then use 'extrude' and enter a negative distance (the height of the small box). then just move the vertex around till you have it where you want it.
some tutorials on poly modelling would probably really help you here.

like stu said using boolean can produce very bad effects i would much rather use the insert way and it is no harder :P
