I have this program called IPB that I downloaded and it grabs all the keywords from sites to show what ones they use. When i go to find them on the site i look at the source and they dont even use meta tags. So how do search engines find thier sites? Mini clips has the same thing. What method do these sites use for SEO?

SEO has everything to do with anything on a page.
Search engines don't just read meta tags (some don't hardly read them at all even), they read the actual content on a page. This is why it is wise to put all content on a page near the top, rather than having a ton of markup inbetween it and the top of the page.
